Ryan, I’m thinking you’re talking about the tall gray cupboard behind him in most videos. I think that cupboard has a top portion like a bookshelf and a lower portion with doors like a kitchen cabinet. I don’t know if Paul’s shelves in his tool cupboard are fixed or adjustable. I’ve seen his of video series on making a bookshelf and those shelves are all fixed into dadoes in the case sides. I suspect that the shelves in his tool cupboard are fixed, too. If not, then almost certainly at least one central shelf is fixed into a dado and others may be adjustable.
In the bookshelf videos, Paul used a top rail that was mortised into the sides. This adds a lot of lateral stability. Putting a back on the bookshelf adds a lot more stability. In the bookshelf, the bottom is a couple inches off the floor, so the bottom piece is fitted into a dado. But if your bottom shelf will also be the bottom of that portion of the cupboard, then maybe a rabbet is all that is needed.
I find that drawing things out (by hand of Sketchup) helps me to figure out joinery. Have you tried that?
