mortise and tenon joints on workbench

Hey Paul do you know what I can do with the mortise and tenon joints from being round because when I drive it in it cracked on the end grain. I am not sure what to do.

I’m not Paul but may be of help anyway. However I’m not sure I understand your problem. If you are building Paul’s bench as per his YouTube videos the tenons of the lower rails are protruding, while the upper ones are flush to allow the aprons to fit.
The process of fitting a mortice and tenon joint involves some trial and error, usually you don’t really want the parts go together right away. You generally keep the tenons slightly bigger so you can trim them to a tight fit, but not so tight you split the morticed member.
Patience is really necessary as things won’t always go as planned but when you get it where you want the way you want it’ll be so much more rewarding.
As said I don’t really get your question so maybe try to rephrase it or post some pictures or even a drawing to help us out.
